This behaviour seems to be much improved in Creo 2 (compared to WF4), along with Mats' "Analysis is not running" when you try to stop it - Creo 2 has a much better chance of successfully stopping the analysis.
I've never worried about this anyway - it's just a status indicator. Note that (I believe) you can close Creo completely, and msengine.exe will continue to run in the background! The important bit is the text at the end of the .rpt file that says either "Completed" or "Failed" - always look for that first.
